While it isn't currently possible to navigate the directory pane when a user enters a cd-type command, it may be possible to do the reverse.

Implement command queue that buffers user navigation to the integrated terminal, invoking cd-type commands
Input into the terminal working on standard Linux and Windows input / path types
Whether feature switched on or not is configurable
