I can't reproduce this.

Godot v4.4.dev (533c616) - Arch Linux #1 SMP PREEMPT_DYNAMIC Sun, 20 Oct 2024 18:20:12 +0000 on X11 - X11 display driver, Multi-window, 2 monitors - Vulkan (Forward+) - dedicated NVIDIA GeForce RTX 3060 Ti (nvidia; 560.35.03) - 13th Gen Intel(R) Core(TM) i5-13400F (16 threads)

Maybe is a windows specific regression?

I don't have a Windows machine available right now so I'm not able to test.

Are there other controls that have flickering tooltips?

Yes, seems to affect some other controls, but i didn't find a pattern yet, some tooltips flick, others simple don't appear and others works as expected.
