hivfacts-java bugfix 2020.4p2

This is a bugfix release for hivfacts-java to fix the render method of APOBEC validation messages.

HIVFacts 2020.4

Sierra is refactored to separate all HIV-depended data and code to hivfacts. In this new version, we added following data:

• HIV-1
  • Gene definitions, reference sequences
  • ASI algorithms for drug resistance interpretation: HIVDB/ANRS/REGA
  • Subtypes, subtyping reference sequences
  • List of DRMs/SDRMs/TSMs
  • Typed mutations
• HIV-2
  • Amino acid and codon level prevalence data of positions per treatment/subtype
  • List of APOBEC mutations/APOBEC-context DRMs
  • Gene definitions, reference sequences
  • ASI algorithms for drug resistance interpretation: HIVDB
  • Subtypes, subtyping reference sequences
  • List of DRMs/SDRMs
  • Typed mutations

The java version of hivfacts is heavily modified to provide access API for the above newly added data.

We also updated following existing datasets according to our latest database results:

• HIV-1 amino acid level prevalence data and unusual mutation status
• HIV-1 codon level prevalence data
• HIV-1 APOBEC mutations/APOBEC-context DRMs

The library name were renamed from "HIVAAPcnt" to "HIVFacts".

The amino acid prevalence list were updated using the latest version of HIVDB database. Three more lists were added to the library for better version control:

1. Codon prevalence list for HIV-1 PR, RT and IN;
2. 296 HIV-1 Signature APOBEC mutations;
3. 17 HIV-1 APOBEC context drug resistance mutations (DRMs).

This is the first time since 2016 we updated the APOBEC-related list. The steps of identifying signature APOBEC mutations and APOBEC context DRMs were described in this document: HIV-1 Signature APOBEC Mutations.
